The Specialized Council on protection of a doctor's and candidate's dissertation works in the Institute. Its work is headed by director of the Institute. The Specialized Dissertational Council functions within three specialties in the fields of biological, geographical, and physical and mathematical sciences:
- 03.00.16 «Ecology» on biological sciences;
- 25.00.27 «Hydrology, water resources, hydrochemistry» on geographical sciences and physical and mathematical sciences;
- 25.00.36 «Geoecology» on geographical sciences.
There were no cases of dismiss of doctor's and candidate's dissertation protected in Institute of Limnology by HCC (Higher Certifying Commission) during all years of the work of Specialized Council.

The institute participated in the organization of conference «the Ecological condition of continental reservoirs of the Arctic zone in connection with industrial development of northern territories »,which took place in Arkhangelsk in the period 20-25 June 2005.
